Annie acting like she had no part in this is both fully in character and also the reason she's the worst.

Character while surrounded by an unfathomable volume of machines doing inscrutable tasks for an unknown purpose based on technical advances cribbed from untrustworthy sources: 'I saw something'

Traditionally this is the bit where the person being talked about behind their back would reveal they can hear you and they are hurt by this. Or maybe a couple of lines further into the conversation. But approaching that point, at least.
This being Tom, possibly the biggest subversion he could pull at this point is to play the standard trope absolutely straight. In this situation, where they really should realise that Kat might hear them, it would be a justified trope.

Paz: at the boat kidnap I saw Kat as a infinite machine god Annie: I saw her like that too once...
Paz: Then I kissed her
Annie: oh. I did not do that

Annie acting like she had no part in this is both fully in character and also the reason she's the worst. No part in what? Do you mean Kat's work in general, or her deciding she wanted a direct interface between her computer and her brain? If anything, we know that Annie's influence has put Kat on a kinder, less destructive path. It's not like Kat would decide to take baking as a hobby if she didn't have her around.

Aaaah i can't shake off the idea that Mecha Goddes Kat reminds me of a JoJo stand and i can somehow imagine that waaaay too clearly~

Paz: "...I know we were all in a hallucinogenic Zimmy fog on that boat, but for a moment I thought I saw Kat changed into some monster mechanical being..." Annie: "You know, once when I was under a heavy Etheric influence, I saw something sorta like that too..." etc. etc.

Oh, Paz was crying earlier because she has already put together that installing that chip is part of Kat becoming MechKat. Annie meanwhile still only seeing the tree in this situation and not the possible giant robotic forest.

Yes! Finally! I've been waiting for Annie and Paz to trade notes about Kat (and the weird visions they've seen while on adventures with her) forever! I'm shocked they didn't have this "did you see the same things I saw?" conversation earlier, say, right after the Robot Boat Zimmy Thing. I don't know how long it's been since the cruise, in-universe, but they've had plenty of time to talk (at least, before they were all too busy with Loup / timeline splitting / New People / Star Ocean shenanigans).

They don't know that the other saw something too, and they're not exactly friends. Their interactions seem to mostly consist of Annie awkwardly leaving the room when Kat is with Paz and Paz accusing Annie of making Kat sad.

Paz has just been saying how she's jealous of how well Annie knows her girlfriend. Annie tries to reassure Paz that Kat loves being with her (meaning Paz – the problem with same-sex relationships is all the gender pronouns being the same; why can't we have fourth or fifth person pronouns in English?). But this doesn't really help, because Paz knows that the most important thing to Kat is her work. Annie agrees with that assessment. But Paz finally mentions the elephant in the room: that Kat's work is taking her in a scary direction now. Annie certainly agrees about this neural implant business; that's the first time she's aware that Kat's done anything to her own body. But Paz, although she seems to acknowledge that, adds that there's more and that she saw something. And there ends this page. What did Paz see? Oh, probably just this, you know, her girlfriend manifesting as a techno-deity rebuking her errant supplicant. Chances are high, I'd say, that this is what she means. But there might be more, including perhaps things we haven't seen.

Okay, mad guess time...
In this comic... we've seen Kat interpret the ether through her nerdy Techno Vision, right?
What if at some point it goes the other way? Basically, Kat's super-science reaches such a high level of pseudo-etheric potential that etherically attuned beings like Annie, Reynardine, Paz etc begin seeing Kat's engineering in terms of its symbolic/magical potential. That's where we get Techno Goddess Kat.
But what if it's how we get Zimmingham as well?

When they visited the realm of the dead with Mort Kat saw it all different. What if she interprets all the etheric stuff in a simplistic manner not because she doesn't get it but because it's all way too easy for her? It's like comparing a kindergarden level math lessons with college level studies. And Kat was already acting like a legit higher being in a moment when she kicked out that eldrich looking guy from the VHS room haha.
