After seeing that Eye symbol of Anja's today, and the links to where we've seen it previously, I've come up with a theory.
The eye is a symbol of an ancient group that opposed Coyote's powers of soul transference (Rey's are only recently acquired), Explaining why Anja's knowledge is both extensive and incomplete.
In Jeanne's time, that group began to experiment with artificially inducing the phenomenon. Jeanne lost her soul in a failed attempt, but because it was artificial, the psychopomps can't do anything about it.
Anja inherited the lab, but it was Anthony who convinced her to continue the banned experiments. They had some success, Jones is actually the person in that photograph, transferred into an android.
Or maybe it was failure, and the body prepared for her was well-made enough to continue its own life. (There's far too much resemblance in the photo for it not to be Jones)
Surma's relationship with James (even Coyote knew about them) ended when Anthony seduced her. But it wasn't Anthony, it was Reynardine. Rey knew Anthony was wanted on both sides of the River and so chose that body as he believed he was killing a criminal. (Rey loved Humans).
James wouldn't let the fight die, Anja wanted to study Rey's power. The whole thing became a major incident. Rey was tricked into taking Sivo's body, thinking he wouldn't be killing a human. Sivo hoped the research would find a way to reverse the effect.
Rey was torn between his respect of humans and his desire to be free. They wouldn't give him a chance to take any non-human, so he thought his life was soon over. Antimony presented the solution. Because she was his child, her body would not be killed when he took it. That didn't quite work as planned.
Meanwhile, Anthony's experience with soul transference had kept him conscious within his body even while possessed. He helped trick Rey, and when his body was lost, he was able to escape into a machine. He believes Antimony to be his child as well.
Anthony currently controls parts of the court from the inside, literally. The power is corrupting him. He has allies in the court. The power plant is part of a plan to increase the extent of his consciousness. He still loves Antimony, and watches and protects her through the tic-tocs. His friends want to help him get back to normal, that's why they wanted to study the birds.
Ysengrin suspects the court has become far more hostile recently, but he can't convince Coyote of it. If nothing is done, the forest may not survive to the next generation. Let's all hope that our heroes can solve the problems facing them, reunite their world and their bodies, and all live happily ever after.

Let me know what I missed and I'll try to incorporate it into the storyline. Or you can add it to the storyline yourself.
