I can definitely see Ys demanding Annie's permanent presence in the forest as a citizen and their medium.
Whether he'll get it is another matter, but the balance has shifted alright.

Former forest medium Ys would have the authority to send up that sign; in the absence of direct approval from Coyote I sorta doubt anyone currently in the Wood (besides Ys) would dare do it, at least not without Ys' approval. So nice of him to want to discuss terms of surrender. Actually I think the first and second things on the agenda will be Ys fishing for/demanding acknowledgement of how powerful he is (much like Coyote used to do). After that the topic of what the Court humans should do in acknowledgement of his great power will be brought up.

All they have to do is lower the shield and I'm sure Ys will come right over. He might be able to even if they don't; looking back at this page again makes me wonder if he could teleport through trees like a dryad before he got Coyote's strength. But assuming the humans go to him there are root-things that could be used to make a bridge using the power of trees, or as-is if people like to live dangerously. Or Eggers could jump it carrying Smitty, or carrying Antimony while George bips Smitty there. Or they could get a helicopter or something equally mundane.

I think you underestimate the Court's willingness to put Annie in harm's way to gather information useful to the Court.

I'm still willing to believe the signal's been sent up by Coyote, back in black, blue and red. When they arrive he'll have a bound, gagged and bloody Ysengrin at his paws, explaining this was all a mistake, and that Y will be taken care of, with a big fat grin.
BTW, small speculation: could Rey technically take control of Coyote, using his 'anything with eyes' body-takeover powers he got from Coyote himself?

Mostly, it's probably - It that's 'Grin, about "bridge built on their terms" thing having changed. - If that's Coyote: "Oops, it's all silly old wolf!" and probably having them deal with two "heads" of the Wood at once for a while, just for lulz.

From a narrative point of view, I doubt such a demand would be granted; it'd be difficult to continue the webcomic in a recognizable way if Annie moved out of the Court. The Court leadership would probably have conflicting feelings on that demand, if Ysengrin made it. It'd mean losing control and supervision over her and surrendering her to the Forest. On the other hand, it did cave in a hurry after Coyote knocked over a building, and the demonstration of Ysengrin's might could impel them all the more into an "appeasement" mood. They might also be thinking over all the troubles that Annie has given them as a student, and be weighing which is more dangerous - Annie in the forest, outside their control and supervision, or Annie in the Court, able to undermine them (as they'd see it) from within.

In the last panel, Parley will say, "Did you hear that they brought back lime jello in the cafeteria?" ? Any real guesses about the bonus page? E1? Insight into the "new?" Forest ruler? Randy Disaster?

I hope it'll be something serious; a joke-based bonus page could undermine the developments of this chapter (Coyote gone - for the moment, Ysengrin in power, the bridge - which had been introduced in the very first chapter - destroyed, two massive trees in the middle of the Court, etc.). (Unless, that is, the point would be to provide a bit of relief at this solemn moment.)

I kind of hope there's a fight. Firstly because I want to see if Annie has a chance against two gods, and secondly because I want to see something as badass as chapter 44 happen again.
But I don't really think there will be a fight. As someone said above, I think Coysengrin will force her to choose between the court and the forest.
