It kind of hit me that if both Annies are real, then they could somehow combine their skills or talents in some way?
What do you think would come of such teamwork?
Will they blast enemies in combined fireball attacks?
Will they create walls of flame to protect everyone?
Will they summon Mothra?
Will they fill the roles of the Prince and the Pauper for their school play?
The possibilities are endless.

That could be the direction the comic takes, their working together could be even a interesting strategy against Loup. As Rey already pointed out, he might expect them to fight. He and Tony might be able to make Annie see that they/she don't/doesn't want to be Loup's puppet. Important point is, they are not sisters, they are 100% alike. They don't have to guess what the other thinks, they know. As soon as they/she realize this, they/she are/is unstoppable.

They're both genuine parts of the old Annie, but they could be different aspects of her character. I think that might make team Annie even more powerful potentially though, as they can complement each other's strengths and weaknesses.

Almost, but not quite. They're six months apart. Courtnie will have some knowledge and have undergone some personality development (whether positive or negative) that Fannie hasn't. They can even keep secrets from each other, although they should realize that there's no need. The differences will probably be small, but still.
