Maybe Tom wants to make sure that readers look back and remember what the agents were doing in Spring Heeled, specifically they were trying to capture Jack who had gone off the deep end and they were willing to follow Jones' lead. It is almost likely they aren't entirely evil or something strange like that.

One does, however, have one's memory become shot from one staying up too late at night every Monday, Wednesday and Friday waiting for Gunnerkrigg Court to update because it's a British webcomic and one lives on the eastern coast of the United States, resulting in a six hour time difference.
