Remember that we weren't shown Loup taking any of Annie's memories. That would be an important enough event, if it happened, that it would have been shown.
Courtney doesn't know what happened about Frannie's discussions with Loup, so obviously it wasn't Frannie-timeshift-Courtney.
Frannie didn't know about what had happened in the Court, so obviously it wasn't Courtney-timeshift-Frannie.
Both can command Reynardine, so neither is a separately created being. They are both truly Annie. Somehow. Coyote did not create a brand-new being that will later disappear.
Maybe the "shift" is from an alternate universe?
Or a probability shift, such that two outcomes which should have been mutually exclusive (i.e. either one could be true, but not both at the same time) were forced to both be true at the same time?
In either of those cases, we might or might not later be cut back to one Annie.

To be fair, the whole entire process of how Loup created two Annies is a total mystery. None of it was shown on-screen. At this point, anything could be possible. I wouldn't be surprised if Clippy ripped off a latex mask to reveal Loup underneath.

A lot of this will depend on: a) what was the narrative purpose for having two Annies and b) whether that purpose has already been fulfilled and the story no longer needs an extra Annie.

Completely unrelated, does anyone else give Renard two different voices for when he's in toy form vs wolf form? I do! It's the same voice, but his wolf form is deeper and more serious. His toy form is more arrogant and flippant. Like how the same actor will play two different characters.
